There are some written sources attributed to Imam Jafar al-Sadiq in Orthodox Twelver Shi'ism (Jafariyyah). But I do not know about Ismaili sources attributed to Imam Jafar al-Sadiq.

But I have heard of a book attributed to Imam Jafar al-Sadiq, where he reveals very deep and secret esoteric knowledge. I just don't know whether this is an Ismaili source or not.

Spiritual Gems: The Mystical Qur'an Commentary Ascribed by the Sufis to Imam Ja'far al-Sadiq (d. 148/765) (The Fons Vitae Qur'anic Commentary Series)
Ja'far al-Sadiq (Author), Farhana Mayer (Translator)

http://www.amazon.com/Spiritual-Gems-My ... 064&sr=1-1

Product Description
The mystical Qur’an commentary attributed by the Sufis to Imåm Ja<far al-Íådiq (d. 148/765) This corpus of exegetical comments constitutes arguably the earliest extant mystical commentary on the Qur’an. It was preserved and transmitted by the Íúfís of the early centuries of Islam, and is to be found in the 4th-5th/ 10th-11th century compendium compiled by M. b. al-Husayn al-Sulamí (d. 412/1021), in which Ja<far al-Íådiq is one of the most frequently cited authorities.

Spiritual Gems is the first ever full translation of this important corpus from al-Íådiq. Complete with analytical introduction and scholarly notes, the book contains detailed exposition of the methods and levels of scriptural interpretation used in this commentary and of the cognate ontological continuity between the levels of the human microcosm. The in-depth analysis of the exegetical comments reveals a process of subtle alchemy in keeping with Ja<far’s role as tutor to the early Muslim alchemists. The exposition of this alchemy follows the inner landscape through ascending heights of increasingly refined distillations, right up to the ultimate peaks where the refinement of the individuated created being reaches the perfection of evaporation, yielding non-differentiation. Macrocosmic sanctity and prophethood are seen to be profoundly part of the process of microcosmic mystical alchemy.

The spirituality of this text is a truly mystical encounter with the truths enunciated by philosophy and religion. In addition to surmounting temporal differences, the inner landscape of the commentary rises above formal differences; by virtue of consisting purely of qualities, it is as relevant today as it was in earlier times.

About the Author
Ja‘far al-Sadiq is believed to be the sixth infallible Imam, or spiritual leader, and successor to the Islamic prophet Muhammad. He is the founder of Shia fiqh, known as Ja'fari jurisprudence. He was an astronomer, an alchemist, an Islamic scholar and theologian, a writer, a philosopher, a physician, and a physicist. Farhana Mayer studied Arabic and Islamic studies, specialising in Qur’anic hermeneutics, at the University of Oxford, where she received her bachelor’s and master’s degrees. In addition to her independent research on interpretations of the Qur’an, she has worked for the Islamic Texts Society, Cambridge, and is currently with the Institute of Ismaili Studies, London, where she is a researcher and editor in the Qur’anic Studies Unit. She is co-volume editor of volume one of the IIS/OUP Anthology of Qur’anic Commentaries series: On the Nature of God (2008).

5.0 out of 5 stars Best book for understanding the philosophy of Islam, May 2, 2004

(REAL NAME)
This review is from: The Lantern of the Path (Paperback)
This book is attributed to Imam Jafer Sadiq, who is the sixth Imam(guide/leader) in the line of Imams of the Shia school of thought. His personality is admired by Muslims of all schools of thought. The Shia school of thought is often referred as the Jafari school of thought, named after Imam Jafer Sadiq.
This book is a must for anyone who is interested in learning about Islam. It describes all the pillars of Islam in detail and gives the philosophy behind them. This book also gives guidance about almost every sphere of a believer's life - his relationship with his Creator, with his self and with society as a whole.
Following are the titles for some of the passages:
On Knowledge, Giving Judgement, Enjoining good and forbidding evil,
Guarding Oneself, Thankfulness, Sincerity, Fearing Allah, Social Interactions, Pilgrimage, Charity, Humility, Repentance, Patience, etc.

I have read this book many times over and everytime I read it, it seems that I have learned something new. Anyone interested in pursuing the spiritual journey to the heart of islam should definitely read this book.

Note: There are some grammatical mistakes in the translation, however, these should not divert the reader from the content of the book.
